Drake Sypher is a second string Basher Ball player who has acquired the unique ability to siphon power from other beings. He starts with sports superstar Trick Davis to become the new MVP of the team, and then sets his sights higher by targeting the Loonatics. First he steals Ace's laser vision and Rev's super speed after the game, and then sets out to make a name for himself as Acmetropolis' number one superhero. After stealing the powers from Lexi, Slam, Tech and Duck, the Loonatics are left with only their natural abilities. Working together like they never did before as ordinary individuals, the Loonatics invade Sypher's new HQ, battle him and use their smarts to get their powers back.
A mysterious MacGyver-type brainiac named Mallory Mastermind escapes from a high security underground prison with the help of a simple ballpoint pen that she turns into her own robot helper. When the Loonatics are called in to capture her, Tech reveals that as a grad student he foiled her plans to steal the brain power of the world's smartest people. Mastermind takes over the Loonatics' HQ, and uses Tech's inventions and their own security system against them, all in an elaborate scheme to get her revenge on Tech.
Ace wakes up from a frightening dream where he's about to be crushed by a giant Troll-bot, only to have a disturbing sense of déjà vu as he starts his day. When the Loonatics are called in to take down a Troll-bot hijacked by a rebellious teenager who has the ability to literally skip through moments of time, Ace winds up living his dream. Just as he's about to be crushed, he wakes up again! This time his fellow teammates also have the same feeling of déjà vu and our heroes realize they're reliving the same day over and over again. When they visit time expert Dr. Chroniker, they discover that the doctor's grandson used his time displacer on himself and has now targeted the Acmetropolis weapons program, which he believes stole his designs for the Troll-bot. The Loonatics leap back in time yet again, this time armed with the knowledge to stop "Skip Time" and foil his plans.
Four villains who have battled the Loonatics in the past (Massive, Sypher, Weather Vane and Mallory Mastermind) miraculously escape during a prison transfer right under Duck's nose. They're transferred to a planetoid in space where they meet their liberator Optimatus (last seen in "The Comet Cometh"). He has major plans for them, and they're sent back to incapacitate the Loonatics. While Duck and Rev are out searching for the escaped super villains, the others are called to the scene of a crisis which turns out to be a trap. They're locked up in an underground prison. Duck and Rev return empty handed to HQ, and Zadavia informs them that they are the their missing comrades' only hope for rescue. Duck and Rev ultimately free their teammates and a big battle ensues with the super villains.
In Part Two, Zadavia tells Ace and the team that she and her brother Optimatus are from another world and have different ideas about ruling it. She was banished by her brother and found a new home in Acmetropolis. But her brother found her and targeted the planet with the meteor that imbued the Loonatics with their super powers and the second meteor (in "The Comet Cometh") which the heroes foiled in space. She fears Optimatus will not fail a third time. The Loonatics, along with Zadavia, fly a space ship into the far reaches of space where they battle Optimatus' army before landing on his planetoid that is in fact a giant space ship. Meanwhile, Duck is being held prisoner and is proving to be a mouthy, constantly complaining captive. Soon the Loonatics discover Optimatus' real plan to destroy the planet: he's going to send Acmetropolis through a wormhole where it will exit next to the sun and burn up.
There's a runaway train from the future supposedly holding a valuable treasure, and it's up to the Loonatics to stop it. When Ophiuchus Sam shows up to rob the train, a mysterious stranger named Deuce appears. Ace soon learns that it's not treasure on the train, but a robot army -- and Deuce is not only after it, but also Ace's sword as well.
A group of crazed, mutant dolphins led by the deranged Adolpho are using mind-control to sink all of Acmetropolis. It's up to Duck and his newfound "Aqua Dense" power to stop them.
Sweet-talking Pierre Le Pew lures Slam into an illegal wrestling ring (with Duck as his manager) where he has to fight the energy-eating Gorlap from Gossamer. Unfortunately, what Slam and Duck don't know is that this is a fight to the finish! Luckily, the other Loonatics arrive just in time to join their pal in the ring and help save the day.
The Loonatics are given the mission to deliver Prince Tweetums to his planet, Blanc, where he is heir to the throne. It's vital that he reaches the planet to prevent a 1500-year war. But Sylth Vester has other ideas and tries virtually everything to prevent the small bird from reaching his destination. Meanwhile, Duck is assigned the miserable duty of baby-sitting Tweetums as they venture across the galaxy.
Rev gets a visit from his family (mother, father and brother Rip), and when his latest invention impresses his father, it just enfuriates his jealous younger brother, Rip, even more. When Rip gets taken over by an alien bio-parasite, it's up to Rev to stop his brother's rampage while keeping him in one piece.
When Duck takes all the credit for catching the Shropshire Slasher, Tech gets annoyed. But when Duck starts to suspect that the Slasher is out for revenge, he's more than willing to let Tech take the glory. Meanwhile, the other Loonatics are dealing with the return of Dr. Dare, as his petrified statue has reanimated and he's busy terrorizing the town with his Rockbot army.
